Ended stays ended. Continuing gets caught up.
This is not the continue-watching row inside Emby or Jellyfin. It is the show list Command keeps current. Continuing shows that are short can be searched while they are still airing. Ended shows are not searched. Air dates come from Sonarr when it is linked, otherwise TVMaze.

Continuing shows only. Sonarr first, then TVMaze. This is when the next episode airs, not what someone left unfinished in a player.
Show folders
Emby and Jellyfin want a folder with the files inside. The folder is the show name. Whatever is already inside it — seasons or loose files — stays. A new episode is placed in that same folder. Command does not mount the disks. Sonarr is what can see them.
